In his 1992 study of the Orthodox Church the author, Brendan O'Duinn, asserts that from 1941 the clergy was virtually replaced by NKVD agents or collaborators. This has always seemed improbable to me, does anyone have any information in support of this or which contradicts it?

Yes I've also read that from another source, but when the church was reinstated they were still controlled by the later KGB? Not sure if any of this has actually changed

Apparently not, Putin was given unconditional support in his assumption of the presidency by the late Patriarch who had strong links to the KGB. He had also been an agent for state control and supervision of the church throughout the Brezhnev/Andropov/ chernenko years.
